Another option if the save files are truly gone is to ask somebody here or search for a save file for BOTW, you can also use save editors. Next time make a backup that is external maybe, hope it works out for you some way. Make a fresh istall, update the game and dlc's and only move your mlc01 usr save file.

Nice update. Now performance in BOTW is much better and yeah, the performance regression we saw in previous versions is fixed. This along with the fixed physics at high framerates, we finally have the definitive BOTW experience, and it's time for my second playthrough. Thanks guys.

Keep in mind that ShaderCache is based on Game Version and not with Cemu's version. Precompiled just needs to be cleared with each new Cemu update. ShaderCache itself is actually the Transferrable ShaderCache. On the other hand, I would recommend updating to 1.4.0 or 1.4.1, as Graphic Packs will not be maintained for older versions.
In Cemu, right click Breath of the Wild and click Edit graphic packs. In the menu that pops up, click Download latest community graphic packs in the bottom right. you must preform a system update. I installed cemu on my steam deck through emudeck, when i try to play BOTW, i get the "preform a system update error". However when i launch cemu from desktop mode (from the steam library) and click on file, it won't let me click on "install game title, update, or DLC". Depending on if you have a physical or digital copy of BOTW, this install process will be a bit different.
